point out to your roommate it's a good idea to give a spare set of keys to someone in case of emergencies.. and.. your boyfriend would be a good one since odds are, he's around or easy to get ahold of at least..
if she still fights/refuses.. offer that he won't go into the apartment when no one else is there? it might set her mind at ease because it more sounds like she's being territorial than anything..
